Multiplex PCR and qPCR are challenging applications that require more advanced optimization than single-amplicon assays. Successful multiplex PCR relies on the ability to define a single set of reaction parameters (reagent concentrations and cycling parameters) that facilitate highly specific primer annealing and extension for all targets. Primer design, in conjunction with enzyme and buffer systems, are critical parameters when developing multiplex PCR assays.
